The story of "Ben 10: Alien Swarm" begins with Ben, Gwen, and Kevin conducting a sting operation against a group of black-market dealers selling mysterious alien technology. During the mission, Ben reunites with his childhood friend, Elena Validus. She reveals that her father, Victor Validus, has mysteriously disappeared and begs for their help to find him. Victor was once a close partner of Grandpa Max, but he was dishonorably discharged from the Plumbers years ago following allegations that he stole alien nanochips. Although Grandpa Max is hesitant to help due to this past betrayal, Ben trusts his instincts and begins a secret investigation with Elena.

As the investigation progresses, the team discovers a horrifying truth: the "chips" are not just technology, but a sentient alien collective capable of controlling the human brain and nervous system. Once these nanochips burrow into a human host, they turn them into mindless drones acting under a single "Hive Mind." The threat escalates rapidly as the chips begin to infiltrate high-ranking government officials and the Plumbers' own organization. The stakes become personal when Grandpa Max himself is captured and infected, falling under the complete control of the enemy.

The trail eventually leads the team to a massive distraibution center where they discover that the "Hive Queen"—the source of the invasion—is residing inside the body of Victor Validus. Realizing that his usual heavy-hitting aliens are ineffective against such a microscopic and numerous enemy, Ben uses the Omnitrix to perform a DNA scan on the chips. This creates a brand-new transformation: Nanomech. By shrinking down to a subatomic level, Ben enters Victor’s body as Nanomech to engage the Hive Queen in a high-speed, digital-style battle, eventually managing to destroy her from within.

With the Queen defeated, the millions of chips spread across the globe are instantly deactivated, and all the infected humans—including Grandpa Max and Victor Validus—are freed from the Hive's control. Victor is finally exonerated as the old theft charges against him are proven false. At the conclusion of the mission, Ben is gifted his iconic blue DX Mark 10 car, and while Elena departs from the group, her story remains an open thread that later connects to the Ultimate Alien series.
